Let us have a look at what evidence and analysis suggest.
Frequency:
- google books:"výjimka" gives me 12,200 hits
- google books:"vyjímka" gives me 422 hits
- The ratio is about 29 (=12000/422). This low ratio is untypical of misspellings, and suggests an alternative spelling.
- However, the 2nd search contains multiple scannos, where the actual scan contains "výjimka" or even "výjímka". Thus, the actual ratio is higher.
Dictionaries:
- “výjimka”, in Slovník spisovného jazyka českého (in Czech), 1960–1971, 1989 and “výjimka”, in Příruční slovník jazyka českého (in Czech), 1935–1957 exist
- They have no entries for "vyjímka"
- It appears that these dictionaries treat the form as a misspelling
Morphological analogies for vyjímka vs. výjimka, from vyjmout:

- výchova, from vychovat
- výlivka, from vylít
- výluka, from vyloučit
- výměna, from vyměnit
- výroba, from vyrobit

My impression from the above is that the language user has multiple analogies to choose from. From my experience, most speakers have made the decision to pronounce it as "vyjímka" (anecdotal), based on which it is "výjimka" which is a misspelling, albeit officially enforced one. --Dan Polansky (talk) 12:44, 3 October 2015 (UTC)Reply
An editor has provided the following sources to support the claim that vyjímka is a misspelling:
They are inadequate, IMHO.
- Helena Chýlová does not provide any information supporting her claim.
- pravopisne.cz appears to be maintained by University of Hradec Králové, but they do not support their claim that výjimka is a misspellling. The article Výjimka × vyjímka has no author provided.
The above sources are not linguistic or academic sources, and they supply precisely zero proving in support of their claims, which alone renders them inferior. --Dan Polansky (talk) 13:47, 29 November 2015 (UTC)Reply
@Dan Polansky: ČNK Corpus: syn v4 | Query: vyjímka (97 hits) ; Query: výjimka (358,375 hits) (!) --Auvajs (talk) 07:09, 13 October 2016 (UTC)Reply
- @Auvajs: The ČNK Corpus frequency ratio of 3694 (=358,375/97), based on the data you quoted, suggests a misspelling. --Dan Polansky (talk) 08:27, 15 October 2016 (UTC)Reply
- Let me recheck the Google books data:
- Frankly, the above is suggestive of a misspelling as well.
- Let me quote one interesting thing: "Přestože asi většina z nás vyslovuje „vyjímka“ a přestože máme sloveso vyjímat, správná psaná podoba je výjimka." --Dan Polansky (talk) 08:58, 15 October 2016 (UTC)Reply
- I agree that unlike tchýně this one is rather a misspelling. --Auvajs (talk) 16:36, 15 October 2016 (UTC)Reply
- Google seems very moody; today's google books:"vyjímka" finds more hits. Some time ago, I started to collect found uses in Citations:vyjímka. --Dan Polansky (talk) 09:08, 15 October 2017 (UTC)Reply
