Can anyone fix this template to display the correct romaji?

The conjunctive ending うて undergoes 長音化 with the preceding vowel . This means that オ段仮名+うて should be romanized as -ōte, and ア段仮名+うて should be converted to オ段仮名+うて and romanized similarly (although this case is very rare). Same for the perfective ending うた. But as the underlying template adds a "." between the stem and the ending, this is simply impossible.

My former solution was to manually "expand" the template into {{ja-verbconj|...}} and fix the romaji. But the result was pretty long, and wasn't reusable by {{ja-see}}.

Your remark is etymologically correct. However, since 問うた is a literary form, I think its pronunciation is unstable now. The majority may pronounce it as tōta correctly, but some Kantō people pronounce it as touta. I personally pronounce the latter.
